So do I understand it correctly that wechall counts % of challenges solved on a site, and ignores individual site's scoring system?
So if site has 10 challenges with 10,20,...,100 points respectively, if you do 10,20,30 point challenges wechall score counts it as solving 30% of site (not 60/540=11%)?

It depends on what the site reports to WeChall. Most sites with such scoring would report 60 of 550 points, so you would indeed get 11%.
